This is, obviously, just speculation and wishes. However, these ideas I feel would not only be easy to implement, but just a good general progression in term of game content for a sequel.

1: Dual-Wield: A Claptrap does it in the MP search Lobby pic. (The 4 in the upper right corner) Being able to DW SMGs and Pistols seems like a no-brainer. It would add variety due to being able to mix & match DW combos, but would have to be balanced somehow (De-Buff Profiency Stats while DW'ing? Skill Based? No aiming i.e. MW2 Akimbo?).

2: Bullet Mods: Working similiar to Grenade Mods, Bullet Mods would have 1 bullet type they effect at a time. Bullets that transfer Health, Ricochet Rounds, Rocket Slugs, etc. Maybe even have them work in conjunction with guns that already have similiar effects (i.e. 'Holy Crap! It shoots Rockets!' type gun mixed with a Ricochet Bullet Mod).  For balancing reasons (and not to nerf Elemental weapons), the Bullet Mods should not have High-elemental stats, but add a x1 or so element stat to a weapon that runs the same Element.

3: Melee Weapons: I'm not talking making a new system similiar to the Gun System. Just give the ability to add an Element (Similiar to Action Skills) to our Melee weapons. This could slightly alter the appearance of the Weapon as well.

4: Re-balance PvP to NOT reflect PvE: Being able to use everything you've found in Borderlands is a large part of the FUN in PvP. However, the balance just seems off. So how about rebalancing PvP a bit? As it is, I fear fighting a level 51 Superbad Guardian moreso than a level 50 Roland. That don't seem right to me.

and on to the generic things: New Class(es), New Creatures that add more strategy to how you approach them, bigger/better Boss Battles, More Guns & Gear, More Variety in the level design (for both PvP and PvE).

Thoughts?

You forgot the most

You forgot the most important: a better plot.

Me personally, I would like to see a bigger (like 10 times bigger) and more diverse world map.  Also, more side quests into the back story of the planet(s) and history of the in-game universe.

Everything else, though, and I think you're on to something.

I agree about a better story,

I agree about a better story, but I don't see it happening. Ole' Pitchford was pretty adamant about NOT putting alot of story in, along the lines of cutscenes and such take away from the Co-op experience. Though Zombie Island was a step in the right direction as far as that, it was a very small step.

how about being able to

how about being able to attach and remove scopes? that way you can have pistols with scopes instead of shottys which dont realy need it since the bullet spreads and is better at close range, and possibley a tournament in-game instead of online so you dont need live for it, and a bigger role in comp people so that you dont meet someone, do some missions, then there basicly just there not helping you at all like marcus or Dr.zed
