Mission glitch?

Ok, so I log into Borderlands one day and start up playthrough 2 and as soon as I get into singleplayer I lose my old plot mission ( kill Barron Flynt ) and it is replaced by The mission 'Keep your insides inside' I go to Fyrestone to turn it in and of course... Dr. Zed is in New Haven so I go there and he doesnt let me turn it in when I talk to him.
Does anyone know how to fix this anoying glitch?

Are you sure that in single
Are you sure that in single player you were playing the same playthrough? I've noticed that playthough 1 and 2 have different missions in relation to where you are up to. If you choose 1, it most certainly will be a different mission to playthrough 2.
Valid the quest online with someone that didn't do it yet.
